We've been thinking about this as well, and it's interesting to hear that others are interested in this.
We have a couple of big projects affected by this -- for instance, the GNOME project includes all of GIMP, and the Firefox project should really include the Mozilla Core project, but does not. I think the correct answer, as you propose, is to create subprojects or special projects that aggregate other projects together.
This would also help avoid double-counting statistics -- someone who adds code to GIMP also gets credited for adding code to GNOME, even though it's the same code.
It will probably be a while before we have the time to implement this, but if you have specific ideas on how to go about it we're interested in your thoughts.
