I just enlisted my own small project to ohloh and I saw that most of the code was counted as scripting without much comments. But that is almost only automatically generated scripts with Automake. Is there a way to loose this script status other than just using a single directory with source code. Automake generates a long Makefile in every directory it touches. This is a lot of code but none of it is written by me.

Hi jjstwerff,
In the near future, we are planning to add a feature that would allow you to specifiy ignored files or directories in your project. For now, I don't know if there is a good workaround for you. Ohloh will count everything it finds, even if that code is auto-generated.
